Immediately following the first season, the second season begins. April and the turtles become estranged after April's father unintentionally mutates during a battle with the Kraang.

In addition, Casey Jones is introduced in this season. He befriends April and even develops feelings for her while she is apart from the turtles. Eventually, April forgives the turtles, and Casey befriends them. They also manage to save her father.
TMNT 2 | Tiger Claw The Assassin | Shredder's Number 2
Tiger Claw, an assassin who becomes Shredder's second in command, is brought by Shredder from Japan. Splinter tells the turtles that Karai is his daughter; she finally discovers the truth but is taken prisoner by the Shredder. Shredder takes Karai hostage and threatens to mutate her in an attempt to lure the turtles and Splinter. He wants to convert the turtles into snakes, but Karai is mutated and can change back to human form whenever he wants.
TMNT 2 | Kraang Get Control of New York
In exchange for helping the Kraang seize control of New York, Shredder forms an alliance with them to track down Karai and destroy the turtles. Kraang Subprime, the Kraang's master spy who has been assuming the identity of April's best friend Irma, finds the turtles' lair and the invasion starts. Shredder defeats Splinter, Leo is injured by the Foot Clan, and everyone in New York is transformed into a human-Kraang hybrid. After being defeated, the turtles flee New York with April and Casey, seeking refuge at O'Neil's farmhouse upstate.
